I'm finalizing my plans for a new build. Should I ask for 3" pipes (instead of 2.5") for the long runs of plumbing between the pool and equipment pad? Do any pumps/filters support pipe diameters greater than 2" or are reducing fittings required?

No, you will not see any operational difference if 3" is used instead of 2".

I plan to run the pump mostly at the lowest flow rate possible, just enough to run the SWG. It's ~50 feet from the equipment to the pool. I'll be using a Pentair InteliFlo 011028 pump. Suction side will be two skimmers (no main drain). Pressure side will be 6 or 7 returns. Pool is 40' x 20' and 4'/5'/4' depth (~25k gallons).
