I suspect that you had freeze damage beyond what was obvious. Probably has a leak going inside the combustion chamber.

Does the heater knock, pop, or shake just before it shuts off? Even a little?
Usually, that is an indicator that it is done. Replace the "car thermostat" part. If the problem persists, i would look at flame rectification.
I took the burner and igniter out over the weekend. There was nothing clogging the burner and the igniter was in great shape but I cleaned it up a little with steel wool.
Thanks for the additional troubleshooting tips. I am going to try to work on it this weekend again. i will post what I find.
This past week I was able to get the heater back on. After I disconnected the gas line from the heater I opened and closed the gas valve several times and I could hear water sloshing around in the gas pipe. I used a shop vac to blow the water out and left it running for a couple of hours and did the same thing the next evening. Put it back together and had to cycle it on/off a few times to fill the gas line and then fired it up. Let it go for about 15 minutes with no problems. I will run it longer this weekend.
