I recently replaced my SC48 cell and Manifold with a newer RC42 cell and manifold system. I am getting a Purifier off and no flow error. After installing the cell there is no Option for an RC42 cell. Is the problem the cell or the new trisensor? Is there a jumper or anything to reconfigure?

The RC42 is a one for one replacement for the SC48. You leave the system configured for an SC48.
A no flow error is being detected by the trisensor, so should not have been effected by replacing the cell. Perhaps you accidentally pulled on the trisensor cable and caused a lose connection. Check the trisensor cable and make sure it is fully plugged in and has not gotten cut anywhere.
