I have a pool with an older Pentair Intelliflo 2 VST pump. Reading through the manual, it seems like I can program the pump with a schedule. In this case, why do I need the mechanical time switch?
You don't unless you are also using a salt cell to make your chlorine. If that is the case then the SWG must be controlled by the timer to ensure it doesn't turn on until after the pump is on and that it turns off before the pump turns off. Otherwise, you only need power to the pump, not through a timer, because the pump logic will control it.
Look at the timer and make sure it is being used 'as a timer'...
When a VS pump is installed, they often leave the timer and just remove the 'dogs' that turn the timer on and off.. This allows the timer's on/off lever to be used as a mechanical way to turn off the AC power to the pump..

Lazy installer. Used to see it more often, but someone would mistakenly turn the timer to off and they don't turn on without the trippers and then I get a call that "My pump won't run."
If you don't want to completely rewire, move the wires that go to the filter pump from terminals 2 and 4 to 1 and 3 after turning the power off at the breaker. Restore power to the clock and your pump will have constant power, as it should.
