What is different about chlorine lock up in CYA vs Borates?

We adjust the FC target based on CYA. Why is the borate level not also considered?

Borates do not buffer FC.

Because borates have no impact on FC, if that's what you're asking. They do buffer against pH rise. They're considered optional in the TFP methodology outside of some highly specific use case where the water is getting aerated heavily (e.g. a negative edge pool where there's constant spillover).

While borates act as a mild algicide, it doesn't change the amount of FC that is required for proper sanitizing.
