I would think that the system would command off the pump via its address

Under system configuration : pumps , each intelliflo pump should be listed with thier appropriate address. You should then have circuits added under the individual pumps for its use. Given your dual body setup, I would assume under the spa vsf pump you have a least 2 circuits, a circulation circuit at low speed and a use circuit for the higher speed. The circulation circuit would then likely be tied to a schedule and the use circuit would be listed in features to manually activate.
