Rust spots?

I have a relatively new pool built about 2 years ago. I have been doing all the maintenance myself and it has been going great. In the last month or so I noticed a couple spots that look like rust and since I first saw it there seems to be more appearing. What are they and what can I do to stop them from forming and clean them off?

Do you have a screen enclosure? Do you use a metal brush to clean pool? Are there any sources of metal around pool? Are you on a well for water?

The way I get rid of them is to put on a diving mask and grab a vitamin C tablet and rub the spot.

No screen enclosure, no metal brush, no well. The only thing I can think of is that the lip of our waterfall is metal.
