A friend has a new house that came with a pool. The manual for his filter says not to run the filter for more that 2 minutes without DE in it, is there any reasoning for this?

Yes. Bits of sand or twigs can get embedded in the material, or even poke holes in it without the layer of DE. The only reason they allow two minutes is to give you time to add the DE to the skimmer.
Richard, with both a pump and skimmer basket is that really a concern, at least the twigs?

Thanks for the insight. I know a fairly substantial amount about sand and cartridge filters but am totally ignorant about DE
