When I stop my pump while the heater is running it shakes and makes a bunch of clunking noises. Any idea why or where I should start troubleshooting?

You should turn off the heater first and give it a 10 minute cooldown before you turn off your pump.
Nothing wrong with the heater the way you are doing the shutdown. Water stops flow while heater is hot and it boils the water.
