We have a Raypak heater that is approx 10 years old. We are not sure when it was last used. We just replaced the motherboard. When the heater is turned on it CFH and then goes to SPK.. the pilot lights but continues to click until it goes to ILO. We tested the voltage of the purple wire and it is only 9.6. We are assuming the motherboard is good since we just replaced it. What else could be causing the low voltage to the gas valve. Could the igniter be the problem even though the pilot lights?

Yes. It sounds like you are not getting pilot rectification. Could be pilot, could be pilot bracket, could be high tension wire.
