New Pool Owner - Brown Stain at deep end by drains

Hi, we filled our new pool in January and recently notice a big, brown stain near the main drains on our PebbleTec plaster. Despite scrubbing, it won't come off. My pool builder is telling me that I did a too good of a job of scrubbing. There isn't a lot of dirt/construction around us. How can I remove it without doing a drain and acid wash? Thank you.

Thanks...I read through the summary but can't pinpoint anything major that would be causing this. Only suspects are continually brushing the pool towards the drain (where any loose dirt settles), or any salt/chemicals my former pool guy may have dumped in and didn't sweep. I'm really hoping to avoid a drain and acid wash on a new pool.

Is it possible that something was forced out up through the drains? Can you backwash the main intake drains?
