On the Intellicenter, is it possible to program an auxillary relay to be on in pool mode and turn off in spa mode? If so, how do I go about doing that?

Look at creating a Feature Group with POOL + AUX? to give you a button to do whatever.
I have not played around with the Groups but if what you want can be done that is the path.

I have a chlorine generator that is not compatible with the intellicenter. I would like to hook it up to an aux relay and have it turn off when switching to spa mode.

What % do you have the SWG at?
Approx how many gallons in your spa?
What do you keep your FC and CYA at?
Unless you keep SPA mode on for many hours the FC will stay below SLAM level and be safe in the spa.
