I redid my plumbing this year and added a one way jandy check valve in front of the pump. When they go to blow out my lines while hooking into the pump obviously it’s not meant to flow that way. Do I take the lid off of the check valve and remove the flapper or turn it around to allow that?

When "they" go to blow out your lines they should know how to handle the check valve.

Probably just remove the flapper for the winter and reinstall it at opening.
