I tried to disassemble the Caretaker 99 installed on our pool. I cannot get the plate with the motor and circuit board out of the housing. I suspect a rusted shaft. Any advice will be appreciated.

I'm sorry you haven't received a response. I haven't seen many threads about the Polaris Caretaker 99, maybe a niche request. Maybe this bump will help!

We have contracted our pool company to have the system rehabbed. I'm not sure what they do but it's $4k. I called the company that makes the replacement board for the Caretaker 99 and they had no idea what I was talking about so I gave up on them.

For $4,000, you could buy around 5 robots over the years. If each lasted on average 4 years, that's 20 years.
A robot will clean WAY better than any IFCS.

We have a robot. Our covered pool stays dirt free with an in-floor system. I can't continue to work 365 days a year. An in-floor system allows less trained people to open and close the pool on my off weeks.

I wish I would have seen this last year. I'm replacing my Caretaker (piece by piece) this year. I did most of this exactly 10 years ago, but this year (or decade), it's turning out to be a little bit more involved.

Based on my experience, I don't think the reason your motor wouldn't come out was because of a rusted shaft. Mine has been working for 10 years in a saltwater pool (and exposed to water that has leaked into the housing multiple times) and while many other parts were rusted, the shaft was not. It was more likely that an o-ring "sheared" and was interfering with it coming out OR it was just a really tight seal in the first place.

I hope you got it fixed for under $4K.
