I had a the same company open up our pool but there was a new pool guy opening up our pool this year. When I came out to check on things, he stated that my wiring was wrong, and when he left, I had a bunch of things no longer working (aux values). I was able to get our deck jets and water fall working as needed again, but now our IC40 is staying on when the our inteliflow v3 is turned off (power is on to the pump, its just not running). To my understanding, when the pump turns off, so should salt cell. Am I wrong here?

You are correct. The IntelliChlor cell should be off when your pump is not running.
