I am in the process of installing Aquarite Omni S340, along with Hayward Omni VS 940 and Jandy Nichless underwater lights. The control panel that came with the Aquarite will control everything but the lights. What’s the best way to automate the lights?
 
Use a Omni RS485 Smart Relay - HLH485RELAY that is RS-485 controlled for your lights.

I think you can have up to 3 smart relays on your Aquarite Omni system but confirm that with Hayward.
 
Pool lights are pretty "dumb", it doesnt take much automation to make them work. I'm kind of surprised that the Omni doesnt have programming for it. The Jandy Aqualink can control various other brands of lights.

Otherwise, just do as ajw22 said, and just setup smart relays. Each time you power cycle them they will change colors. Check the manual for the exact pattern/color order.

It is not a case of programming. Hayward did not put any high voltage relays on the Aquarite Omni S3 board.

I think it was a cost decision to keep the S3 cost down and to keep it from competing more with the Omni PL or OmniLogic systems.

If you want high voltage relays on an S3 Omni system you have to spend $250+ for each smart relay. That begins making the OmniPL attractive if you need HV relays.
 
There are 2 types of Aquarite in the S3 version. The standard with no high voltage relay and the S3 Omni that has 2 I believe. If you have the Omni version it will also come with a controller just like the OmniPL and you could setup your light with it.
