Water spill feature draining after pump is off

That is weird, unless both lines go to wf drains.
At this point everything had been checked. I think you are exactly right. The drain in the pool is as big as the drain in the water feature and no other in the pool itself. The only way it won’t drain is by closing the main drain valve which isolates it from the pool and skimmer suction. Is there any viable solution or anything that could be changed?

Not that I can think of, I would just leave it closed and use skimmer only. Does the skimmer have 2 ports at the bottom or just 1? Unless main drain was plugged at some point but you would hear the pump starving if it was isolated.

It has 2 ports. The only problem with using just the skimmer is that it will render the infloor cleaning system useless :(
 
I think you need to confirm if one of those valves is definitely for the main drain, some food coloring should make it pretty obvious if the main drain is on. if those valves aren’t to the main drain, it’s hooked up to your skimmer.
