New Pool: Hayward Omnilogic

Correct. I will be making sure to verify everything before making any changes.
I am still trying to make sense of why anyone would do this but I think being able to fix it is probably the best next step as opposed to wondering why it was done this way.
Do you know how big/difficult of a job this would be?

You're talking about some major plumbing changes. If I was hired to fix, I would do a complete re-plumb of the entire system. It's really the only way you can get it right AND not make it look like it was wrong in the first place. Even having said that, it would be challenging because of where these random pipes are coming out of the ground..........you can't really change that!
 
I thought about asking for a complete re-plumb; however, I feel like as long as you can switch the two pipes underground so that:
Drain side (you have 2 skimmers, 1 drain on one side) and spa on one side
Return side (you have 2 pool return on one side) and spa on one side

It should be fine. Or am I missing something?
