Intellicenter and Jandy LED compatibility

If I'm understanding the connection between the automation systems and LED lights, it's all about just switching on and off the lights to create the color, is that correct? Or is there something else going on that I haven't figured out?
If so, does it matter which brand of lights are used and is there functionality lost? I'm in the final stages of building a pool and while I am going with all of Pentair equipment, the PB is using Jandy LED lights. I'm sure he'll change them if I request, but I thought I'd ask what functionality I'll be missing or will it work just the same?

The Jandy color switching will not match up with the themes in IntelliCenter. You should have him change the lights to Pentair. Sure all the vendors use the on/off switching for their lighting control but the similarity stops there. For instance, 13 on/off/on sequences is Fat Tuesday (a party type color changing sequence) for Jandy and it will simply save the current color for IntelliBrite. For Hayward it will come up with a blue hue rotation called Tranquility.
 
The colors or light effects for a given number of clicks are not the same between Pentair and Jandy.

Thank you Both! I'm a little surprised the Intellicenter doesn't have the ability to change the programming, but in any case I'll just get the PB to go with Pentair for the lights as well.
