Infloor cleaner and pump

You may want to post a picture of your equipment pad. Usually, the IFCS (infloor cleaning system) is your main return to the pool so you would need your main filtration pump running to ensure that there is suction from your skimmers and/or main drain. You mention the IFCS has a separate pump. Does it have a dedicated suction line?
Do you have returns on your wall or just the returns on the floor?
Pictures from different angles of equipment pad would help as well as noting points above.
 
I have returns on the side of the pool and returns on the bottom for the cleaners. Not sure about the main drain. Will look today. Is there away to ID which valve goes to the main drain? That has been a hard one to ID for me because you cant feel the suction when trouble shooting which valve goes to the main drain.

Pictures of your equipment pad from different angles will help identify the different pipes.
 
Since you are using a robot for cleaning, you are basically only running the infloor to keep freshly chlorinated water circulating thru the infloor system. In this case, no need to run any other pump or equipment except the infloor pump. The robot will pick up anything the infloor moves around during its night time circulation run. And no need to set/reset (or forget to set/reset) any valves or run (forget to run) any additional equipment.
