Have a hottub spillover into pool with a Raypack heater and aqualink/ jandy controller. Everytime freeze protection is enabled the heater kicks in. I didnt realize and after several days my pool was warm enough to swim in while the outside temp was 20F. I dropped the spa temp down to 50 on the Raypack but how do I get it to stop cutting on when freeze protection is on?

Welcome to TFP.

I suspect the Aqualink heater relay is closed and does not open to turn off the heater.

Raise the Raypak heat setpoint up above the water temperature and lower the Aqualink heat setpoint below the water temperature. The heater should not run. If it does you have a problem with the heater relay, relay driver chip, or control wire shorted.

I did as suggested and the heater did not run, however, it is not in freeze protection...does that matter. Is it also OK if I bump the spa and pool temp down on the aqualink to the minimum of 34 in case it does cut on?

No.

Freeze protection should not turn on the heater. However if you have a problem with the heater relay gthen the heater will run anytime ghe p[ump is running. When the pump is not running the heater Water Pressure Switch keeps the heater off.

That is fine but setting the temperature on the Aqualink will do nothing if the heater relay is defective and closed.
