Effect of rain water?

This winter and early spring we have had a lot of rain, requiring me to pump down the pool on several occasions so the skimmer works. It does not seem like the salt and CYA levels drop very much even though I am pumping out 1 to 1 1/2 inches of water. Does the rain water sit on top of the more dense pool water, so it gets evacuated through the skimmer, thereby not effecting the levels too much.?

1 to 1/2 inches of water in a 60 inch average depth pool is not very much.

Also, the rain water will sit on top of the salt water. But it will mix in quickly if the pump runs.
