cover deck bolts

I have bolts on the deck for the winter cover. Should I:
1. Screw them down flush with the deck
2. Remove them and store them.

Im worried if I do 1 they will rust shut and be a pain to get back out come winter. With 2 Im worried that the holes will fill with gunk and be a pain to clean out to get them back in.

If they are standard, screw them into the deck. In the spring, I take them out, blow out the holes and screw them down.
2. Remove them and store them.

While they might get gunk, and take a bit to get them out, they rarely seize. I would not leave the holes open, they will fill with dirt, then you have to clean them out. When screwed down, they are designed to keep most dirt out.
