The bubble under lid post has me thinking. Since I have to turn on my filter every morning the basket under my lid only has about 1 Inch of water in it. As soon as it turns that small amount goes away and it takes about 30 seconds for water to start flowing into the basket from the pipe. Is there a check valve and Should that be full all the time?
 
If I understand your post correctly, when the pump is turned off, most of the water drains out of the pump strainer pot (under the clear lid). It stays that way until you turn the system back on, then it takes a few seconds to refill and prime. Is that correct? If so, you have an air leak somewhere on the equipment pad that is allowing air to get IN to the plumbing or equipment. When that happens, water moves around and often drains out of the pump strainer pot. You might post a pic or two of your equipment pad from different angles so we can see everything.

The water in your pump basket should not drain back into your pool when the pump turns off.

When you stick your thumb over the end of a straw, and pull it out of a glass of water, the water will stay in the straw until you take your thumb off the end of the straw. The same principle applies to the water in your pump basket.

When you turn your pump off, listen to see if you can hear an air leak.

If you have a leak on the pressure side of your pump when the pump is running, it will allow air in when the pump is off.

I would assume if I had a leak om the pressure side I would see a leak?

That is usually the case but not always. Sometimes, seals under pressure prevent water leaks, but relax when the pressure goes away and leak air in.

One thing that I have personally seen, is the air vent valve on filters not leaking any water out, but letting air in when the pump is off.

I'll put up some pics and video in a few but in the last few weeks my skimmer basket will be out of it's hole or seat and sitting cross ways in the skimmer. I can only assume that bubbles must come up and push it out?
 
My guess (from the rust streak I can see on your filter) is the air-bleed valve on top of your filter may be leaking slightly.

Let the system get fully primed and running normally then shut it down and listen carefully. With a bit of luck you might hear the hiss of air from wherever the leak is.
