Hoping someone can tell me if there is a certain order the port count goes on my A&A 3 port valve, 3 are already blocked off from manufacturer

What do you mean by certain order?
With the top removed from the water valve, you can determine which direction the impeller rotates when water hits it. This will show what direction the gearset rotates and the sequence of the zones.
Maybe a few pics of your system and water valve would help.
