    How certain are you that the leak is at the water line? There is an article in Pool School here that gives some basic advice for pinpointing a leak's location. Cracked grout isn't going to cause a leak...your tile could be completely gone and you won't lose a significant amount of water...

    Do you have a bunch of extra pieces...I mean, enough to mess up a couple and be OK? I would try cutting it to be close in shape using a tile saw or a grinder, then chipping the edges with a hammer and stone chisel.

    Have you tried testing the stains to see if they're iron or organic? Iron - lightens under a vitamin C tablet organic - lightens under a trichlor tablet
