I live in NY and winters here can get pretty cold. I removed and stored the pump and inline chlorinator in the shed after winterizing. But what should I do with all the open unions/pipes? Duct tape? Stuff with wash cloths?

Plugs are great if you have them and are concerned about water getting into exposed pipes. If you don't have them right now, look around for just about anything else will work if you are concerned about water intrusion and/or rodents looking for a winter home.
