Update, as I log in for the first time this year. The “stain” areas are clearly a smooth place in the gelcoat where there was less texture applied and some kind of clingy dirt accumulates during the season. Diving down and using a magic eraser on them seems to get rid of them. I tried attaching a magic eraser to my brush with rubber bands, that didn’t work so well - will need to figure out a better approach this season.

my first reaction seeing them was chemical fluid tossed in the pool and the bottle emptied in that pattern.
Doesn't appear so, it's a finish flaw of some sort where grime accumulates. Hopefully not a huge deal in the long run as it's developed.
