Hi so my pool has been losing water at an alarming pace recently. My waterline tiling grout is in rough shape. While inspecting it today I lifted some coping to find a void spaced behind half behind the tiles. It appears the mortar is only halfway up the tiles is this normal?

Not normal, but not surprising on an old pool. Lots of construction shortcuts are often taken.
Tile should have a full coating of thinset to adhere it to the bond beam.
You have some strange things with your coping, tile and bond beam interfaces.

If I removed the tiles and backfilled the areas with a mortar bed, could I then just retile the waterline?

Yes, you need to get the mortar bed plumb and smooth for a good tile line.
