Probably best to leave the suction line to the main drains partially open. This way if your pool level drops and you start sucking air at the skimmers your pump will still be able to pull from the drains and not lose prime. Running a pump that has lost prime can damage it.

That's what I do, about 80% skimmer 20% drain. Especially when there are lots of leaves in the pool.
Mine has always been 100% on both lines and always had good suction on both main drains and both skimmers. This season is different with the one skimmer not pulling as hard with nothing else having changed....that's the issue.
I don't know if you are still looking at the responses here but it seems to me that if you are having an issue with the plumbing where you vacuum from, the problem is inside the plumbing. Are you sure you didn't suck something into the piping that is restricting the flow from the skimmer??? Just a thought.
