Replacing mortar between stone at water line?

We have natural stone that goes above and below the waterline in a few areas of our pool, and a lot of places have grout/mortar missing, creating deep cracks where algae and bugs hang out. It's creeping me out! There's spiderwebs and everything! I saw a bug fly into a crack and disappear.

We've contacted a few pool companies, but no one is able to help (maybe it's too small a job?). Is replacing the mortar something we could do ourselves? Is it just buying some mortar mix, drying out the areas, filling them in? I'm hoping we don't need to do a full remodel or something.

Its certainly a doable project, and you don't have to dry it out, but the water level would have to be lowered until you are done. Also, as grout is usually gray you would have to color it to match. After mixing the product you would use a grout bag to apply it.
Most companies that do that work don't want to come in after someone else's work has failed.
