Pool Heater Question - Bypass (Voids warranty?)

Hi everyone - we have our brand new pool installed as of last October. They are coming now to hook up all the equipment and I wanted a bypass for the heater so I could use my equipement if the heater wasnt working and also run less water through it so it lasts longer. The pool company sub contracted out a plumbing company and didnt notify them of that. They tried telling me now if we went with the bypass that it would void my warranty. Hayward 200K BTU H200FDN - Has anyone ever heard of this or are they lying to me so they could have installed the plumbing today?

FWIW - the Pentair heater manual shows a bypass in the diagram, and requires it if flow exceeds a certain threshold. I cannot imagine such a claim is true.
