Will this staining by the skinner and vacuum connection work itself out with time and brushing?

It might and it might now..........how is that for a non-answer?? Sorry but only time will tell. Do you know what caused it? We might be able to know more if the cause is known.

Just getting wet (I'm assuming excess water came out of the skimmer and vacuum hole area) after pebble was applied and before the water hose filled up to the 2 spots

That is what I thought you would say. It might fade over a while but I don't hold out much hope of it going away completely I am sorry to say.
