Most of it should go away with the acid washing. This is another area where a skilled person is a must. I would meet them with yummies for their tummies and a cold drink to wash it down with. I would also have them tell you when they think they are done (just before they start adding water). Look for the splotchyness then. It should be an even color after the acid wash and rinse.

Are all pool drain covers these days raised above the surface of the pool? I noticed the drain covers they installed are raised close to an inch above the pool floor. I think every pool I have ever swam in had drain covers that sit flush. Seems like these raised drain covers will hurt feet and toes and will be an obstacle for cleaners/robots. I've been searching google for flush covers and can't find any for sale. Is it part of the VGB regulation that they have to stick up rather than sit flush?
 
Not all of the main drain covers sit up from the surface. Here is one that is flush.

And this particular drain can be fitted with covers that accept pebble or plaster finishes to make the less visible.

I wish I had gone this route. It's not a big deal to have the hump but why have it if you don't need to. This drain also accepts larger debris easier due to the size of the openings.

Those look nice Bmore, but I have two 7.5 inch circular drain holes and it's too late for me to switch to these long ones. I too wish I had know about this other type. I guess the best I can do now is find some replacement drain covers down the line that are easier on the feet.

Those do look less torturous than mine. There are some on the PoolFittings.com website you linked to also that look better. I am getting a robot, so it may be no problem for that, but I definitely want something that won't hurt while playing volleyball. Do you know if drain covers are universal provided you get the right diameter, or do they all have screw holes in different places? I'm a bit irritated with our pool salesman. He said they would be flush with the floor. Had I know that wasn't true, I would have looked into the channel drains and likely went that route.
 
I don't know if the hole spacing is standard or not. Hopefully someone will respond with that answer.
