This thread has been a very interesting read. So I just have one question, why would you not use your robot during this entire process. If it were me, I would run it every day. It will help with circulation, it performs some of the brushing you need to do, and has the effect of vacuuming to waste without losing all the water. Please you could check the filters to see what you are picking up ie slimey vs sandy (make sure you use the pleated filters). If you were worried about re contamination you could do a soak of the filters in a bleach solution, and use a spray bottle to spay a bleach solution on the robot and rinse.
Also I did not notice if you have a Speedstir or not? A couple of people has questioned if your testing is accurate. For the amount of money you have spent so far the $40 investment is a steal. Plus it will really help with testing. I would also probably encourage a complete refill of the TF 100 kit. Again another $40 investment to make sure your testing is accurate with fresh reagents.
