Jandy JXI400 Sediment?

My pool and equipment flooded and filled with a mass amount of dirt during the hurricanes last year, and I'm just getting around the fixing the pool heater, a Jandy JXI400. I got it working again, but now when running, it sounds like there is rocks inside of it. From googling, it sounds like there is sediment inside of the heat exchanger, but nobody is saying what, if anything, can be done to clean it. Is it possible to clean, and if so, how? When heating the pool, is seems to work fine outside of the noise. When heating the spa, it heats for like 3-5 minutes, then shuts off with a high limit error, then restarts in 1-2 minutes and repeats (so it does eventually heat, but I'm guessing flow is impeded?)
 
The rocks sound comes from water boiling in the heater, not sediment.

Your heater is overheating internally which is why it is cycling off and on.

Check the TRV (Thermal Regulator Valve)…
