How to wire variable speed pump with Autopilot Dig-220

I have an Autopilot Dig-220 which has operated with a single speed pump since 2007. Motor has died and I ordered a variable speed replacement. My question is the best way to wire this motor. My understanding is the autopilot is not set up for variable speed pumps, so I believe I need to sire the pump separately so it always has power, set the Autopilot to single speed pump and set it's timer to align with the pump's timer, this way there is less risk of the chlorine generator operating without flow (flow sensor should protect it anyway but this give second layer of protection. Does this sound like the best way to set this up?
