Heater restarting

So I’ve worked through the other bugs I was having so now I’m on to the next issue.
Gas valve was clicking- replaced
Dirt/dust inside - opened it up an removed burners and blew them out. Vacuumed out the top coil too.
The issue I’m found now is it will shutoff once it reaches temperature (as it should) but will not restart. The light at panel inside the house says it is on but when I go to check it is not. Once I turn off the pump and restart the process, it fires up like normal.
I had a spare ignition system so swapped it out but the problem is still there. What sends a signal telling it to relight and how can I check it.
I have a Laars & Jandy Lite 2 LD400N-L

Your automation is what? They usually are only a dry contact relay, just completing a circuit. All the work of ignition is still in the heater. Check continuity across the pressure switch if it isn't firing and the automation says it is. That is the first place to check on a heater that doesn't give error messages.
What is he heater temp set to? It should be 104 or all the way up on an analog dial. The heater and automation measure water temperature in different areas so they won't always agree.
