algae in the fountain loop

Drained and refilled the pool about a month ago and realized yesterday I hadn't run the fountains since I refilled. The fountains are attached to an old pool pump that (as far as I can tell) does not pass through the pool filter. The pump basket is bright green with algae. Any tips on how to handle this situation properly with least likelihood of throwing off the rest of the pool chemistry? Was thinking just raise the pool FC to the high end of my range, clean the pump reservoir with bleach as best as I can, fill with clean water to prime and cross my fingers as I turn it on.
 
Do you have a shop-vac that can suction water? If so, I'd try to vacuum out as much of the water from the plumbing as you can, then refill with water before turning the pump back on. If a bunch of green gunk starts to come out of the fountains as the pump starts running, you might try to vacuum that as well before it goes into the pool.
