What method are you using to drain the pool? A sump pump should do the trick.
Is your pool in-ground or above-ground. If it is in ground, and you have a hydrostatic pressure valve, that could actually be letting water into your pool through the main drain (which actually prevents your pool from floating up due to high water table).
I bought a small sump pump from Home Depot for a decent price and it got most of the water out. The last little bit I used a mop bucket and a dust pan with a rubber edge. I would scoop, dump into the mop bucket and then pour it out the pool near a drain I have close to the pool. The small pump though can suck down to 3/16".....pretty good.
