I just acquired a pool on my route, the customer had a whisperflo vst installed along with an easy touch, is the rs485 cable supposed to be hooked up to the com port with the green and yellow wires, it's currently connected with all wires to the spa side remote..?

The pump is designed to be used via the RS-485 port, so how it is wired does not sound right to me at all.
Does it work?
Is it the only pump or are they using it to run just the spa? Maybe just turning on and off?
That said, it is relatively new, so maybe the installer found a new way to use it.

Ok so it needs to be connected to the com port. Does the pump need to be in ext cont only? I've set speed to 0, time for 24hr. And turned off the prime
Also, I believe it was wired to the relay on the load side, from what I'm reading it should be on the line side correct?

VS pumps should get constant AC power, so yes, the line side of the pump filter relay or directly to a circuit breaker.
It should NOT be in external mode which is for relay inputs.
If this is the only pump then it should be set to address #1
If it is not the main pump, then you need to set the address to #2 or at least not number 1.
When the automation is in control of the pump, its screen will flash between Auto and RPM/speed
