I am currently draining my gunite pool on waste, using only the main drain, the pump is working fine and there doesnt seem to be any air leaking anywhere, but there is a small amount of water being returned into the pool through the return jets. What could be the problem?

Perhaps if you have a multiport valve, there is some water getting past the waste cycle via the spider gasket?

So it sounds like you have a multiport valve. There may be a leaky gasket there. Or if you don't have a multiport valve many of the $6.99 pvc valves at Home Depot leak after a few years so it could be the problem.
