Solid cover and standing water

First year of pool and just spent another fortune on a solid cover and little giant pump. It has water standing around it constantly as the pump shuts off at around 1" of water. Will this hurt anything? They did not drain any water out of my pool to close it so the cover is prolly sitting on the water after sagging.

Another issue is the water in the drain hose freezes cause it can't run out of the hose when the pump quits and it can't run backwards through the pump because it's under 1" of water. Ideas?
 
1 inch shouldn't really be a problem. The reason to pump the water off the cover is to maintain it's aspect of being a safety cover to prevent drowning. When it starts to snow it will collect on the cover and it will sag noticeably but this is normal. The water level in the pool is supposed to be kept around 15" from the top of the pool because the weight of the heavy snow is supported not only by the cover but by the water in the pool as well. Having the water level too low with a safety cover will actually void the warranty and possibly damage the cover.
