Repair/patching where pipe comes up through the liner

I have a small waterfall basin that holds about 400 gallons of water which has a vinyl liner. A 3" PVC pipe comes up through the bottom of that basin to feed water into the basin. My water level in the basin drops and dye tests shows that the leak is right where the liner meets up with the PVC pipe. What's the best way to patch the leak? Assuming there's more than one option for this...? I can provide a picture if need be.
 
The leak is new, the liner has been there for 3 years'ish now without problem.
 
I think you're missing the point. The liner holds the water in. It's been working a long time. Recently it started leaking around the pipe. I'm asking what I can use to repair/patch/fix it.
