Cam you post a pic of just the pipes feeding the pump from a few inches above the grass? If those are jandy type check you can see the red flap in window with flow thru them. They would be backwards if I see correctly, the pics you posted are downwards, I need level or upwards. Any other checks elsewhere in plumbing
 
This is the one I am not sure about it is the upper one. I have one up top and two at the bottom. The ones at the bottom went in as they came out. To be honest, the one on the top I was not so sure about. So I put the flapper in accordance with the flow designated by the arrow near the black coupling. That's the thing--nothing is labeled...I guess over time the labeling worn off so I am not sure what is what. See the black coupling in the first pic...it has an arrow designating water flow, now I inserted the check valve flapper in accordance with the way the arrow on the coupling is facing. you want it to be down and open up for water flow--correct?

I don't know if you are aware you can just buy replacement parts for the inside of the check valve. They are designed to be serviced so you don't have to replace the whole valve and replumb a new unit.
And I have to say Mguzzy that this is correct. When I say valve, I am just swapping the internals which would be the plastic and the flapper and spring...not the housing. Thanks-

Woke up this morning and the spa was normal height and did not drain at all and my controller inside the home was set to spa. I think its a wacky controller setting somewhere within my controller. I'm going to run it today and see what setting it ends up on at the end. I have a feeling it is draining when it ends up in "Pool mode".

Inside the black valves that have motorized controllers there is a blade that has silicone ring around it. That's what seals off one pipe from another when pool goes to spa amd vice versa. They sell rebuild kits for the valves, cheap fix if that's the issue
