In the manual it says not to run the Jandy system without salt, but with the new pebble it says no salt for 30 days. I guess i'm just wondering if running the water through the salt cell will cause damage if there is no salt running through it, or if I shouldn't worry. I'm sure this is pretty common knowledge, but I'm new to the whole system and don't want to ruin anything.

You'll not be running it. It will either be off or set to 0%. And even if neither of those, it won't run if it detects too low a salt level.
