Mysterious Leak

Towards the end of last pool season, I realized I had a leak somewhere in my pool. After doing some searching, I found a moist spot on the ground, and dug it up. I found that a tree root had partially pushed the main return line out of a rubber connector, which I'm assuming was from a previous repair. I left the hole uncovered for about a week after I fixed the line, and everything stayed dry.

After fixing that line, I noticed that I was still losing water, but I never found anymore moist spots. When I uncovered the pool this year, the water level was down a good bit (partially due to accidentally draining some of the water when I was draining the tarp off.. Whoops), so I filled it to just above the jets, and I let it sit for a few days to see if it would drop down below them. My thought there was if the water dropped below that level, than it's probably leaking in the returns. I also filled the skimmer area up with water to see if it would drop. Oddly, neither areas have lost very much water; a normal evaporation amount at best.

I've tried to look carefully around the vinyl liner to see if I could find any major holes, but I'm coming up short. Maybe the leak is small, and only does so while the pump is running? I would think it would be a somewhat decent leak, as I was having to put water in the pool every couple of days or so, to keep it above the skimmer level. The dirt around my filter and pump is dry, so I don't think it's leaking there. Any other ideas? I'm trying to do as much as I can before I drop a ton of money on a professional company.
 
I've been slowly filling my pool to see if at a certain level it leaks, and I haven't seen it drop. Once the water reached the level of the skimmer, I noticed water was going in, but nothing was going into the skimmer. After getting down there, I noticed there was a crack that the water was going in. Once that was 'filled', the water continued as normal. I know the crack is bad and needs to be filled, but I put food coloring around thr crack and it didn't get sucked in. Could this still be the problem?

If you look at the edges of the hump, you can see the cracks.
 
Silicon or epoxy
Blah... That wasn't it.. Or at least it wasn't the only one. After I let the silicone set for 24 hours, I filled the pool back up, and let the pump run while at work. I came home and the water was looking much better, but had dropped low enough for the pump to lose it's prime. I shut it off, and the next day, the water level in the pool was slightly below the skimmer mouth, and the water in the skimmer was way down. I'm thinking it's got to be in the underground plumbing somewhere..

There's a screw at the bottom of the skimmer, near the pipe hole(left of the return hole in the top pic). I'm assuming that keeps the return line tight pn the skimmer? I got about a full turn on it.. I wonder of the line maybe slipped off a little..
