Right now my plumbing can be configured to dead head the pump (bad). Or trap water in heater (bad). A flow switch can make this setup safer for the heater (thanks @JamesW!) , but I think I can also fix another way myself.
  1. Add new Jandy Check Valve (yellow box).
  2. Position "Lock Open" valve where no flow is blocked, and remove handle.
    1. This should have been a check valve in the first place.
  3. Reposition last 3-way (right above pool return) so the intake coming in the top cannot be blocked.
    1. This would allow for only spa spillover, mix spill/return, or only pool return.
Red represents spa mode. Purple represents standard operation. I'm trying to make this more dummy proof.

Made the changes. A flow switch would still be beneficial and protect the heater further, but this setup is better than before.
