When I set my pump for 40 GPM and bypass the heater and UV bioshield system the pump runs at about 1600 RPM. When I open the value to let water into the heater and UV the RPM jumps to 2400 RPM to maintain the same 40 GPM. Is that drop off in flow normal? I have a pentair VS pump. 3HP with a 400k BTU Pentair heater.

Short answer is YES.
Both the heater and UV lamp will add significant head loss to your plumbing forcing the IntelliFlo to increase RPMs to maintain the flow setpoint.
Was the UV sterilizer plumbed in a bypass configuration? How about the Mastertemp heater? A picture of your equipment pad and plumbing layout would help.
