They do look like rust. Rub a Vitamin C tablet on one to confirm. Hope it's not from rebar underneath. See if a magnet sticks.

Sorry you are going through all of this. What’s the size of those? Put a nickel or dime next to one for scale. Looks like there was some contamination in the plaster that got etched away over time and left a void??

Might just be “junk” that got picked up in the aggregate when the plaster was being mixed and pumped. It happens.
